The Ferengi Marauders came in two colors, 
brown and orange.
A true HMS Bounty has moveable wings and is extremely rare.

The Klingon Bird of Prey comes in 2 colors - Kelly green and Fatigue green

 

Even though the Bounty and the Klingon Bird of Prey look the same, the moveable wings and special marking of the Bounty distinguishes it from the regular fatigue color ship.

 

The Pasteur and Future Klingon Battlecruiser Negh'Var are also hard to find.

The NCC-1701-E is only available in the 16 ship set #3 and is extremely rare
 
 
 
The original NCC 1701 Enterprise came with "short" lettering but was revised to "taller" lettering which is the more common one.

 

The Shuttlecraft Berman came in two colors, 
white and gray.
Sisko's Bajoran Sailing Vessel, Kazon Torpedo and Caretaker's Array are also very hard to find.
